The one thing that carried over was the same version of SKSE if that can be the culprit in any way, like I know what I'm talking about. My previous version was v1_0_11, so that might have been a part of it, but I can't see how it could affect my new install with the fresh Mod Organizer v1_1_1 installer I got today. After my new install it took about 20 or so download clicks before the error window was back. I can try in Firefox, but the bug seem to be a bit shy sometimes. I have a few extensions like an ad-blocker and a popup blocker, but they have played well with MO and Nexus before. Could you try a different browser? That might help in narrowing down the problem.
